The Dilemma of Complex Plot Lines

Writing a book can be simple or complicated.  Often a story moves along a single timeline from start to finish and the author can see the path clearly all the way to the finish.  Other stories are more complex, often with subplots and a wide mix of characters.  Sometimes, while a book is in the early stages, one plot runs afoul of other plots and then the writer has to unravel the mess.  That’s where I am right now in the final book of my prequel trilogy about the Wizard’s tower. The pieces of the overall plot are not fitting together.  I’ve tried reassembling things.  I’ve tried to change sections completely.  But it only leads to a different set of inconsistencies.  At the moment, I’m not sure if it’s better to set it aside and let my subconscious muse sort things out, or try to power through to the end, force fitting the pieces together.
